I can tell you why. In order to get this to work at all the mod needed a reference point to be able to reference to when setting the new supermarks. Easiest way to get a reference is zoom out till your sub is shown on the map. Now you can place a mark. If the mark isn't where you want then you can move it afterwards

OK, so, I really needed to zoom out even more. That's fine, I like to use the supermarks, they come in really handy. Even more so when all the other notes and marks get wiped off the map every time we shutdown.

When next playing the game click on journal in the main menu before loading a game and create a journal . You can now save all marks .
