If you want to hit different parts of the target with auto targeting you just simply unlock the target and aim at the part of the ship you want to hit and pull the trigger. The torpedo will hit where you aim. You do however have to set torpedo running depth with the target unlocked.
The gyro offset dial is somewhat harder to use as it's so range dependent. If you're working in close, 1,500 yards or less, it works pretty good but longer ranges, 2,000+, not so hot as a little offset goes a long way. When you have ships maneuvering than I think manual targeting is easier. Auto targeting doesn't work too good unless the cross hairs are on a target so it is difficult to lead a maneuvering target.
