General Quarters is only held while absolutely necessary, meaning while in actual combat. Of-duty personel are recruited to aid in repairs.

Would be interesting if this could apply on SH4, as I have no indication of this happening in the game.

I would go along with SS here. In RL, a contact would be tracked and an approach started without going to BS. At least, that is what was done on the Tang.
