Start a new career and in future only dock at your assigned flotilla port, milch cow or supply vessel.

Until France does its thing and waves the white flag I wouldn't trust docking at any of those ports. Have previously docked at Narvik after it was captured and fighting was over safely, though waited until all the allied forces left (basically spent a few days sitting in one of the fjords waiting for the allies to give up) so I could safely use the port and not start my patrol in the middle of a naval barrage.

With the supply ships (early in the war) and the available ports later on (once Lemp hands the allies an Enigma on a silver platter) and all the supply ships are sunk there's plenty of safe ports (outside of your home port) you can use. General rule of thumb is that any port that has a flotille based there is safe to use.
