Usually I find FPS affects the cursor, not the other way around. Intersting though. We have to into consideration what the water was doing during each shot as this influences FPS.

It may be related to the fact that the mouse lights up when pointing on a ship and the detection of the unit under the mouse uses ray-tracing.

But then why would no cursor mode have only 41fps and hidden 51?

Because the mouse is over the 2D interface which stops the mouse coordinates from ever entering the 3D engine and the whole ray-tracing is not being done. So there are less computations done per frame so you get a higher FPS. Voila!
