Are thermal layers modeled in SH3?

No they are not.
But modders made a turn around via SH3 Commander to simulate it All you need is the file with correct settings in Commander/Cfg.

With SH3 Commander below a certain depth you are simply no longer detected. The sensor depth limit is adjusted to simulate it.
