A downside of magnetic torps is that they may pass harmlessly underneath the target in high seas, if the target is lifted up by a wave as the torpedo arrives.

It is also my impression that impact torpedos do more damage in GWX than magnetic ones. However, I have no proofs, it is just an impression. A reason might be that the magnetic ones somtimes go off quite late after passing the ship, especially if the target is small and one shoots at 90 degrees AOB. In these situations I have seen several times that the damage is not at the bottom of the ship, but more to the backside of the ship.
It might be that the larger distance of the torpedo explosion from the ship causes the lower damage.
