Playing 2.1GWX with various options enabled. When enabling the AOTD-AA-Ship-Schleuse-Bugfix in JSGME I'm receiving a message:

"Campaign_RND.mis" has already been altered by the "GWX - Merged Campaign" mod.
"Campaign_SCR.mis" has already been altered by the "GWX - Merged Campaign" mod.
"Flotilla.cfg" has already been altered by the "GWX - Alternative Flotillas" mod.
"de_menu.txt" has already been altered by the "GWX - Alternative Flotillas" mod.
Folder "data\Textures\TNormal\tex" has already been added by the "GWX - VIIC41 Player Sub" mod.

Do I still enable it?

Yes. You still enable it.

JSGME is warning you that you are overwriting GWX files and that it may cause problems. As with any mod you add on top, use at your own risk.

As it turns out, I have run into difficulties.

I had installed GWX2.1 yesterday, and ran it to test everything was in working order, which it was. Today I opened up JSGME and attempted to install some optional mods that came with GWX, such as 16km, and the bugfix I had mentioned previously. When I ran SHIII it got past the initial intro video and crashed, giving me the dreaded "encountered a problem and needs to close" message.

I went back to JSGME and uninstalled the mods I had just installed. No use, same problem when I tried to load it. I have the latest SHCommander, but it's a fresh install which hasn't been used to generate a career. Previous SHCommander files were rolled back long before I installed it.

I decided to uninstall SHIII completely, reinstalled, patched to 1.4b, then installed GWX2.1 again. It didn't run. Same message, "encountered a problem and needs to close".

It was working fine yesterday.

Uninstall using the game disc and delete the SH3 folder that may be left in C\Program Files.

Did you uninstall the SH3 folder in C\MyDocs....after that did you run SH3 Commander to create the folder you deleted.

Before installing yesterday, I deleted the SH3 folder in My Documents, installed and ran GWX2.1 and everything worked well.

I know I opened SHCommander last night after downloading it, but never created a career or anything.

I think I may have to remove everything and start from scratch.

UPDATE: Uninstalled EVERYTHING, reinstalled stock SHIII and the problem persists. Game crashes after the intro video, same message being displayed.

One thing about uninstalling stuff, then re-installing.

After uninstalling?
Run a Defrag on the Hard Drive.
THEN re-install.

Here's the reason why you do this.
When a file or files are deleted or uninstalled
they are NOT actually removed.
A setting in the FAT (File Allocation Table) gets set a certian way.
Which tells the Operating system it's gone, don't see it.
Now, at times if that file remains and we re-install that file,
the Operation system says
HEY! It's quicker to just change this setting!!
Now the OLD file is active again!!
And if it's bad?
CTD!!!

Un-install and do a Defrag.
And let us know what happens.

I'll try that. I ran a registry clean last time, system restore, reinstalled and the same problem. I've never had an issue running SHIII with any mod until today.

If you clean the Registry then do a System restore from a privious point?
You re-set everything in the registry as it was before the Cleaning.

I googled the error "ntdll.exe" and I'm seeing reports that it's a Trojan. I'm going to run some anti-virus scans and see what happens.

I was thinking maybe that was the case with restoring.
