NYGM, as with GWX, are total conversion mods and require you to install directly over a fresh install of patched SHIII. JSGME can then be used to add mods on top of the super mod, but the super mod itself should be directly installed.

SH3 Commander is a separate install that goes into it's own directory and needs specific files installed to it depending on which super mod you're using. As it requires SH3 to be installed, do this after installing the game + super mod of your choice.

NYGM is to be installed using JSGME; and following a clean SH3 install to 1.4b patch.

GWX is .exe file installed; following a clean SH3 to 1.4b patch.

Most mods beyond what you choose to expand to are able to be JSGME installed/uninstalled. Be sure that new mods are compatible to the program you upgrade to. Also, be sure that there are no JSGME conflicts to other mods; JSGME will let you know of file problems as you install new mods.

Before you install anything to your patched SHIII, copy the Ubisoft folder to a disc or a separate folder on your hard drive and rename it "fresh install." That way when you screw up your install, it is easy to start over.
Welcome aboard, matey.
