I've been thinking about this too.

I've come to the conclusion that it maybe a separate exe file which will a run separate shell but at the same time, share certain files. For example the campaign files are ready to go in as far sharing and loading while using the U-Boat addon goes. As for the menu.ini, it's basically a referencing file, there's no reason why it can't be created to point to some SH4 files while using new U-Boat Addon created files aswell.

End of the day, I think it will be one install location with two exe's/shortcuts.

Click this one for that and the other for the other.

Time will tell.
