SH3 and SH4 are known for being a bit shaky on reloading saves that have a lot going on. Typically, it's best to avoid saving while in contact with the bad guys, saving while underwater sometimes causes problems too.
If you can manage it, try and save either in your base or while calmly sailing along either before or after a battle. |
