Is there some basic thing missing besides my admitted lack of computer skills?

I am not 100% sure but I think the problems you're facing are due to the fact that you kept the files in the C\My Documents\SH3 folder. When you reinstall the game you must have that folder clean or erased (Basically just re-name it to something else). About Gameshadow I don't know, but if you have trouble getting the game from them, just click on my signature or on the link under it to get all the GWX bin files, the installer (GWX.exe) and the latest patch GWX1.03. As far as the SH3 v1.4 Patch is concerned make sure of two things:
1. That the game is not already patched to 1.4
2. That you're using the correct version of the patch for your game. There are four patches. Two American (DVD and internet vesions) and Two European (DVD and Internet versions)
