You can edit the .cfg files for commander to make it stop doing this, it's in the readme and really a pain in the butt. Commander is a great program. However, to throw in stuff like that without it being a selectable option was a mistake, in my opinion. The malfunctions are in the randomized events.cfg files in SH3Commander.
Renaming the files might work (I don't know if SH3Commander is expectiong to find them or not) or comment out/delete the entries in the file, that should "fix" your problem.

FWIW though, I don't think deleting/renaming 8 files is "really a pain in the butt". Indeed, I think it's quicker and easier to do than taking the time to uninstall SH3Cmdr, but each to their own... |
