I think this is just coincidence. I am not aware of any changes having been made to this since RUb.
The weather can be a bit erratic.

Personally, I've never had a problem with this. It might seem large, but just try looking for those convoys and you'll realize it's easier than it seems. I've been doing this for over a year in WaW.

Yes, the engine room that isn't in use (i.e. the electrics on the surface, diesels submerged) is a good place to stash the crew when not in use. They won't recover their endurance this way, but they will not lose any either.

One glitch that cannot be worked around due to hard-coding is that when using the Schnorchel, you are considered submerged, and thus your (working) diesel crew will actually never get tired. That's something NYGM can't really do anything about.
