Just to add, when you see the E next to their name, their endurance has suffered because they have been overworked. This means that if they are rested their efficiency will remain low for rest of patrol.

No problem. I usually am very attentitive to crew management until ready to attack. Once I spot a convoy, I place a fresh crew in all compartments and let it go until my attack is over. Then I go back to managing it again. If you have a productive patrol, you will find your crew will be fatigued no matter what you do.
