Seven years ago Subsim member Dowly started the funny picture thread.
http://www.subsim.com/radioroom/showthread.php?t=84773 Since that time 'Bernard' has become the running joke. We blame all our mistakes on him. Gargamel was saying it's Bernard's fault they all ran aground. More seriously, did you save the game around that time. It's a bug that's never been fixed that any time you save near a harbor and then reload the game all the scripted ships lose their waypoints and run aground or into each other.

Iirc, the courses for AI ships in port are determined when they are generated, but are not saved. So, if you load a save in which such ships are rendered, they reload with no course information and will steam straight ahead until they hit something.
I'm certainly correctable on this, but I think that's what is happening.
