Hey Misha. I have this problem too on a regular basis. I do not think it has anything to do with mods. I think this is a stock Sh3 issue caused by the time compression going from a high value to "real time" without any steps in between. The only way I know of correcting it is to exit to the menu and reload. Good luck.
