I've encountered this two and I believe it was due to a mod - I did discover if you pressed E to blow balast you should get round this
Im my game - modded such as it is I press F to go to perescope depth, C to crash dive, R to go to decks awash and E to suface completely Try some of these if nothing else helps R |

I've tried the Emergency Surface command already and it didn't work. And all the mods I have installed are eye candy only so far (nothing that I'm aware of that changes the sub or its operation).

If you can't Ctrl & click 5m and get up enough to get air, just save and reload. Happened to me once, may have been weather related in my case.
