Sh3 commander is actually a separate program that you run before you start the game. So it doesn't matter what mods you're using.
I really recommend that you install sh3 commander. It pumps up the immersion level even more.

Be sure to get and install the SH3 Commander cfg files for use with GWX. As JohnnyBlaze said, SH3 Commander is a separate install outside of SHIII and highly recommended. You will start getting more torpedoes to choose from starting sometime in 1942 and continuing to the end of the war.

Excelent help guys cheers for the replys but I have a head full of questions.. I have also been searching around but not sure wether there is such a mod that changes the grayed out contacts back to being red for enemy ect... yeah it ruins some of the realism but 1 my computer screen is rubbish n 2 I find that even when I'm sure that its an enemy that I torpd about 6 out of 10 times its a friendly
