I'll assume that you have read the SH3 Commander User Guide which tells you the file that you need to edit to adjust/remove the thermal layers feature. So, open that file, then delete everything between the lines:

I'd be surprised if SH3Cmdr "overwrote your LRT" mod. The only changes SH3Cmdr makes to files that form part of the LRT mod relate to malfunction or sabotage effects (and ONLY if those options are selected by you), and are thus deliberate.

As LRT ships with the files that are modified by modders the most, viz Basic.cfg, **_menu.txt and menu_.ini, you might want to ensure that you correctly installed the mod, ie rolled back SH3Cmdr first etc, and try again. Not rolling back SH3Cmdr *before* enabling or disabling mods will create problems similar to the one you are describing.
