Anytime you replace one version of a file with another version of the same file, jsgme correctly states this. This is completely normal and correct. In your above example, you get the message from nygm_new on because each one of those mods overwrites files from the previously installed mod per my above info. I.e, nygm_new overwrites files from nygm 2.5, nygm 3.6 overwrites files from nygm_new, etc. In short, if I'm understanding your problem correctly, you are seeing the message as you should.
