Missing/messed up Flotillas

I am having the strangest problem..

I did a complete re-install of the game to try GW+UA. Did all things normally. Installed game, patch, JSGME, SH3 Commander. Then installed GW 1.0, then GW+UA1.1 then GW+UA 1.13 I then started a career through SH3 Commander, Sept 39, 1st Flot. I then started the game and was in Wilhemshaven.....

I assumed it had something to do with the new mods.. took them out and tried to make a new career in the vanilla game. I only had the options of 1st and 7th Flot. 1st being in Wilhelmshaven, 7th in Kiel. I then assumed I must have messed something up (no idea how I would have

)

I then uninstalled SH3. Deleted the remaining folders and reinstalled to a different location. Patched then started the game. Again I only had option for 1st or 7th... I have absolutely no idea why this is happening.

Has anyone else encountered this at all? If so some advice would be much appreciated.
