Damage on load?

Just started a new career using sh3commander, started in Feb 02, 7th flotilla. The setup is GW+NYGM+EUC, 16km visibility mods and using sh3gen.

I dumped enough crew as per NYGM and equipped my uboat with all the latest stuff and managed to set sail in May 02 for the first patrol.

I waited until I was clear of harbor traffic, saved and alt-tab to the desktop to run sh3gen. Everything seems to be fine but when I reload my savegame I get reports of damage and leaks, attack periscope destroyed and HI down to 80%.

Anyone encountered this before? I will appreciate any clues as to how to fix this problem!
