Do not be concerned if you have the Tonnage Bar problem where it is not filling as it is not essential.
Bonus Points are awarded for the Tonnage sunk that you then see when the next Patrol starts. Ships sunk inside your Patrol area should be added to the Tonnage Bar those outside are not. Check that the Captain's Log (Hat) has recorded the sinking correctly. This should be something like 1939-12-11 (Year Month Day). If you see 0000-00-00 then you have a game corruption and you need to delete all your Autosave In Game saves and then you use the last Autosave In Base to start the Patrol again. If the same situation arises again then you will need to start a New Campaign. Missions are date controlled and come on and drop off the Navigation Map automatically regardless of your situation. It is not necessary to select any Missions from the Flotilla Leader or Request Missions from the Navigation Map. The Campaign Icon showing on the Navigation Map will tell, and show you, all you need to know. You can end a Patrol each time you have to return to your base to re-supply. Start the same Mission again through the Flotilla Leader. You will notice each time you do this you will be able to distribute your earned Bonus Points from the last Patrol. If you prefer to distribute all your Bonus Points in one go then there is a mod called ‘Free Abilities’ that allows you to do this. Previous Patrol records are kept in the Captain’s Log (Hat)
