Sorry if this has been done before

Having downloaded several mods from the ever so talented guys here, I am currently working through a suggested mod list by Sjizzle which as you know uses other modders files.
Anyway, as im installing them using the JSGME program and all is good. I have found that when installing some of the mods it tells me that 'xyz file has already been changed in...' and then greys out the mod that had previously changed.
If i were to go through the greyed out files and delete or amend the conflict could i then build my own file and use that in JSGME
