Generic Mod Enabler - HELP!!!!!

I am just learning to use SH3 with GWX. I have installed my first set of mods using JSGME and after some headache of getting them to work ( I had to "run as administrator") now everything that I add is working. However, as I am adding more mods to the right hand column I am getting pop up screen about how adding this mod "may adversly effect your game" and it gives you a list of conflicts.

Right or wrong here is what I did. I took the said mod that had that note and I printed out the list. I went to the file and deleted all the files that where noted as being a copy of conflict file. I then added the mod to the right hand column with no pop up worning this time. The question is...(I am not a computer guru or programer or modder) By eliminating those files in the folder that were in colflict have I done the right thing? Will this cause a crash or the folder to "look" for the file in the other folder as needed or will it cause a crash when it needs taht file and it is not in the folder?

I have never done this before but thought it was worth a try. I just get on the computer as a user not a programmer so I don't know how serious of an offense or soluiton I have done. I did rename the file so that I could go back to the original folder and delete it if needed.

Please ....any of you whiz gamer/moders out there who know there stuff please offer comments and suggestions as what do you do with the confoicts that happen between mods?
