Commander works outside the game to affect things inside it. I'm not sure, since I don't multiplay, but I suspect that if you don't use Commander to load the game then it won't have an affect.

Or you can use MultiSH3 http://www.subsim.com/radioroom/down...o=file&id=1869 to create a separate installation for different setups.
