I screwed up one time by sinking the ships and filling up the bar on the mission tab before patrolling one of the specified areas for either a certain amount of time or sinking a ship within a certain distance from it. I returned to port and didn't have the option to advance or patrol a specific area after that. Ended up having to start a new campaign.
Hope you didn't make the same mistake I did.
