SH3 Commander & saved games

Say I launched sh3 using the all powerfull and wondrous SH3 Commander.....then for whatever reason I save & exit during mid-patrol. When I come back to resume patrol should I launch sh3 with SH3 Commander again or just launch sh3.exe? Does it matter?

patiently awaiting recommendations..... :|\

If it's already been asked (as I suspect) . . . then by all means feel free to flame away LOL
