Window mode help

Hello,
When I start up SH3, loaded via SH3 Commander, it is instantly windowed, except there are no icons at the top portion of the window mode. No name, no close tab, nothing. Everything loads up except when I try to continue a mission in which case a crash occurs.
Is there anything I can do to not make it load up in window mode?
I hope I dont have to delete everything and reinstall.

edit: I play GWX2.0 loaded via sh3 commander

Have you more than one game install ?

If so, have you pointed Commander to the correct install. ?

This is very irregular....SH3, GWX2.0 and Commander are fully compatable

Have a look in the Main.cfg

C:\Program Files\Ubisoft\SilentHunterIII\data\Cfg

[VIDEO]
Resolution=1024 x 800
DynamicShadows=No
FullScreen=Yes < If no will be windowed
Synchronized=No
ParticleDensity=100
TextureResolutionHigh=Yes

Thanks for the help.
I went home and tried to load up again, this time I went to the video settings and clicked full screen mode and everything is fine, but now when the game starts it's paused and wont become unpaused.
It has worked fine in the past, just last night it started doing this and I didnt change a thing.

edit: I'll post the thing about the paused game in a different thread and see if this has hhappened to someone else.
