There are settings in the mission builder that you can play with.
I'm not sure what these are, but I've sunk a ship in shallow waters and returned a day later to find the ship stilll there.
There's also a radius limit in the game that makes ships dissappear if you move out of this distance - check the SH3 forums

Happened to me, too, sank a ship in shallow water; continued the patrol and then at least a day later, running submerged ran into the wreck and severely damaged my boat. I'm not sure how long sunken ships "exist" for, but there is a radius around a sunken target which makes it disappear if you move outside it. I'll have a look at some of the files and see if it is controllable, or - as I suspect - hard-coded.

If ypu sink a ship in water so shallow that its superstructure remains above the surface, it will not sink. However, nor will you get any renown

Having ships remain in game when sunk is a very nice thought and would add alot of immersion however, it comes with a high price.

I'll set the scene here......

A fairly long time ago, there was a gameplay/fps issue raised on the forums, where if you were hunting in & around the shallows of the coast and sinking ship then the game would nearly grind to a halt.

What was happening was the ships that were sunk in shallow water were not being completely 'unloaded' by SH3's engine and infact were still being rendered, although you could not see them. This actually affected the entire SH3 World, regardless of your position. I'm also 99% sure that it was unfixable without a SDK.

Now, as it stands, we have scripted partially sunken vessels in GWX however, it will not be possible to make your sunken victims stay around and it would certainly be detrimental to gameplay regardless of your system specs.

The current radius in question is 35km IIRC.
