Flags and pennants work great for me in GWX.

Shift F - flag goes up
Control F - flag goes down

Pennants a little more tricky. You have to be in harbor, then...
Raise Periscope - Control Page Up (you cannot use manual method) give it a second after the periscope is fully raised and the pennants appear.

Use Shift-K to raise. But I to cannot get the pendents to show. Downloaded newer file will try next patrol.
