Can we choose what boat we get?

Or is there a way to change the boat name in the campaign saved file somewhere?

Sort of, you can edit the vessel descriptions file for a respective class (usn_ssn_skipjack.txt) and remove / change the list of available ship names and their respective hull numbers. Basically go in and take out all except the boat that you want.
