Special Abilities?

What is this all about special abilities? Recently all of a sudden one of my crew had a special ability, next time I started the game it disappeared. How does one get this special abilities and how does one loose them again?

By playing the stock version.

Seriously though, I had the same thing happen, not only in the stock version, but also running RFB. I'm not sure why it happens (maybe improperly installed mods, mod soup, bug, etc.) but I haven't had the problem since switching to TMO.
