Default Unwanted transfer

I have had this happen to me more than once. I am sailing out of Pearl, and suddenly I find myself down under. Then, I leave from Brisbane, but when I return there at the end of the patrol I can not "end patrol" only refit. I then sail to the other ports and find that I am assigned to Freemantle. First why am I being reassigned to a new port from PH without requesting a transfer? Second, why does the game start me at a different port from where I am assigned? I have tried to do a search on this topic, but I was unable to find a thread that addressed this topic.

I can understand a mission assigning you a different end port to the one you started at but if you physically start elsewhere to your stated home port it must be a game glitch of some kind. Are there any old autosaves you can use to get back to a previous mission or something? The only glitches I've experienced so far are crew members with special abilities changing their abilities in between saves and loads. And of course the fact that my eerie undead watch team spot planes and ships sans-eyeballs.

Occassionally the game will assign you a new port and either you missed the message or they forgot to tell you. Look on the map for the tilted anchor that is now your base.

The crew without eyeballs is usually indicative of a corrupt install or a hacked game.

Were you assigned a new sub? That is usually a reason to go from Pearl to Brisbane or from Brisbane to Pearl. As for the transfer to Fremantle, that is where you go when Brisbane is not used anymore, I think it is about Jan 1945. So if you got a new sub you may have been transferred to Brisbane to get it and then when you went on a mission, Brisbane "closed for business" and you were transferred to Fremantle.
