I’m using GW late 1940, my first couple of missions when I came across a small ship I was able to use the deck gun with the armor piercing ammo to take them out but now when I come across one it says there is no AP ammo even at the start of a mission too? I can use the deck gun’s other ammo, just no AP?

Manually man the deck gun yourself, and switch over the ammo type to HE and you'll be good to go. GW takes out the AP ammo, as U-boats historically did not carry it. Just HE and star shells.

Just as a side note....I have sunk ships with star shells.
