I also use commander...but i am not sure how to save specific commander files.
About the normal career, just go to my documents. There you should find a folder called SH3 or something like that ,and inside that a data folder ,conatining all your career data. You should save that somewhere and just put it back after the format. It should work.

Maybe?????

Q: Where are my career history details stored? Will they be overwritten if I install a new version?
A: All career history details and game settings are stored in SH3Cmdr.ini. This file is never overwritten by upgrades.

As per my PM...

Backup:
C:\Documents and Settings\<UserName>\My Documents\SH3\*.*
C:\Documents and Settings\<UserName>\My Documents\Personnel Files\*.*
C:\<Path>\SH3 Commander\SH3Cmdr.ini
