Problem in question: i need to make fatigue stop acting after a specified TC (say 1024 or 512). Using NYGM fatigue model on EUC, with SHCommander.

SHIII Commander can adjust that. I think it's 3D Animations, under Time Compression Settings.

Yes. Fatigue is tied to the "3DRender" value in Main.cfg. SH3Cmdr maps to it through the "When in 3D views" setting.
