Can't get mods to work.

I followed the video. Installed JGSME
Zip the files into the mods folder.

The stopwatch mod broke the game with a lot of missing files so I removed it.

Also I'm looking for some other mods but I found it hard to find them.
Any tool that could help with calculations, map overlay/protractors ect.

for example

Torpedo speed calculator
Better protractors

and others.

Steam does by default put the games below its install, so SH4 might be in "C:\Program Files (x86) \Steam \SteamApps \common \Wolves of the Pacific", which is what your one JSGME image seems to show. You will have to move the install to be able to apply mods. Refer to Moving a Steam Installation and Games, which Steam in their infinite wisdom decided to change the procedure again... Give a shout if you need more help.

next time you need to post your config, launch JSGME. Click Tasks-Export Mods List to-Clipboard. then paste that into your post here (ctrl+v). this way you wont need to mess with graphics.
