The weather system in SH3 is flawed and has never been totally fixed.

The one modder I know of who tried it managed to get it to work, for one single mission. Every time he restarted the game it was reset.

His answer was to increase the size of the waves. This option is available with SH3 Commander. You can set the wave height to double so it seems like a 30 m/s wind. Unfortunately it also plays havoc with ship safety. It seems to work right most of the time, but use it at your own risk.
