Tokyo Harbor Cruise Mission

The objective is to insert a special operations team into Tokyo's harbor to destroy a captured fishing boat.

*SPOILER ALERT*
After sneaking past the frigate, I detected the fishing boat in the southern side of the harbor and triangulated its exact position using a periscope, ESM and sonar TMA solution. I moved in and deployed the SOF team. For a reason I can't understand they sailed to the northern part of the harbor, and destroyed some chemical plant.
When showing "real" layer they manage to get to the fishing vessel and destroy it.

Any ideas anyone?
