Herr Pete made a good start, and he's right about the list. It may not be literally without end, but it will be a good long time before you come close to seeing them all.

Of course the king of them all is Das Boot, especially the 5-hour 'Uncut' version. Also a great book.

Run Silent, Run Deep is a great movie. It totally trashes the book, but it's still a very good film.

The Cruel Sea follows the book fairly well, and shows life aboard a real Flower class corvette, so it gets my vote.

The Enemy Below shows the battle from both sides, and has been a favorite of mine since I was a boy. The book had a corvette, but the movie makes it an American destroyer escort. The interior of the sub is totally fake, but it's still well acted and exciting.

Sink The Bismarck is thin in some areas, but great fun to watch and follows the events pretty well.

Tora! Tora! Tora! isn't really a sub or ship movie, but it is a truly great account of the events leading up to Pearl Harbor, with no mush and no fictional characters.

That's a good start, but only scratching the surface.
