If I understand you correctly, some of your mods don't dark gray, but are a lighter shade. This is to show that the mod lighter has been overwritten by another mod. It's not a problem in itself, just that some files have been overwritten by a later installed mod, the changes may be desired, just make sure the mods work together and you know the effect.
