I’m currently working on a “skinning” project and need a tool or procedure to completely remove the .TGA file from the ships .DAT file. With the .TGA still in the .DAT file I can’t use the concept of using NDD_xxxx_T01.tga, NDD_xxx_T02.tga, etc for assigning different skins to a ship type at the same time.

You may want to ask either Sergbuto or UBOAT234 about that, as they both have experience in that area. Also, you could do a search of the forums, as several moths ago there was a very detailed discussion on how to complete the entire process through hex-editing.
