problems navigating
I'm using the new DarkWraiths new UI mod with the Automation, and real navigation, Is it supposed to completely take away the Icon where my sub is on map and disable the ability to plot my own way points?

Yes, that's what it does. You have to order the Navigator to plot your current position (either cel or DR) to get any idea of your boat's location. Cel fixes are more accurate, but you have to be surfaced and have a clear sky, and they take about a half hour to work up. DR fixes are much quicker, and can be done with no sky view, but their uncertainty increases the longer you run without a cel fix.. You can't plot waypoints because then you would know where you were when you hit the waypoint. Automated scripts will give you cel fixes several (4, IIRC) times a day and DR fixes every 2 hours. And you can order an attack plot which gives you a DR position every 10 minutes. Once you activate the navigation option though, it's up to you and your crew to figure out where you are.
