Default all-in-one mod?

Hi.
I wonder if it would be difference if I manually copy and overwrite different mods' files one after another (of course in correct order) instead of using Generic Mode Patcher - to make one huge mode with one "Data" folder and to transfer it to the main game folder. The advantage is obvious - to have better disc read - only one fully modded Data folder instead of 30.
The question is whether JSGME completely overwrite earlier files with the later ones (like during manual overwriting) or does it only overwrite some data included in older file leaving the rest of the data untouched?
To make it clear for example: there is a file "lights.cfg" which is changed by many mods.
If I overwrite mods manually by copying files, in the end I will have lights.cfg only from the last copied mod. Such file won't have included any code lines from previous mods.
What if I overwrite "lights.cfg" using JSGME? In the end of the moding process will I have one file including parts of code from previously used mods e.g. one line changed by "Dynamic Environment", other line changed by "Steel Viking's Interior Mod", some other by "FX Update" etc.?

Ok so technically it would be exactly the same either to use JSGME or to take 30 different data folders and overwrite them one after another in the same order as by JSGME?

Yes.. the same.. technically.. but what for? perhaps tomorrow new version of some mod will be released and what will you do with your all-in-one data folder?

The hdd is my comp's weakest part (the missions are loading a few minutes). So I thought the problem may be in the structure of the MODS folder created by JSGME and all these duplicated "Data" folders that hdd has to handle with. Probably that's why the game loads so slowly, reading hundreds of duplicated files. Unfortunately I don't have SSD drive which could resolve this issue.

Game doesn't read hundreds duplicated files.. game reads only files which placed in the game's data folder.. that's all..
