Merging files

Currently, in JGSME I've got 43 activated mods.

This looks really cluttered to me. My question is can I do anything to merge all mods from a particular author?

For example I'm running:

AilClouds
AilRain
AilSmoke
AilWhiteInterior

Can I do anything to merge these three together to get say Ails' Mod?

Sure, just merge them all into a single mod.

I have done so with all Ail mods, no problem.

Also ddrgn's trilogy (U-boat Historical Specifications + Elite Campaign +
Feared Hunters)

What do I do? just merge them into one file folder with still 3 different data folders?

Just merge all data folders into one and rename them whatever you want.

I have Ailmods_all and ddrgnmods_all.

edit: make sure is only one data folder for each
