I use steam alot to play Source games, and Company of heroes. I know you can add non steam games to steam and play them, which will allow you to use the steam chat in game without minimizing. If I were to add SH3 commander, or SH3 would it work fine?

You cannot. I have tried to before, and there is something about the game that makes it impossible.
