I was thinking that could it be possible to make a mod where we could control both engines completely.Like being able to stop one of the engines while keeping the other running for less noise?

Sure it would
I belive that is hardcoded. But its possible to build an external trainer that would (assigned to some key, like ctrl+e and ctrl+d) destroy the diesel/electric engines port/starboard, and then after pressing the key again would return them back to normal.
