You need JSGME to be in the SH3 main folder, then have a shortcut to it on desktop, that way you'll be able to see it.

When you say "as instructed" are you referring to the Vista instructions contained in the JSGME help file:
Quote:
- MICROSOFT VISTA USERS: If you are running the Generic Mod Enabler on Vista and are having problems with mods "taking" (the usual symptom is that the MODS folder itself is not created when the Generic Mod Enabler is first run), then simply right-click JSGME.exe in Windows Explorer and select "Run as Administrator". Alternatively, right-click JSGME.exe and select "Properties". In the properties window select the "Compatibility" tab and check "Run this program in compatibility mode" and in the box below select "Windows XP (Service Pack 2)". In some instances you may need to apply both solutions.
This of course is assuming that you have JSGME installed in the correct place to begin with (fair_weather's covered that off).

As an aside your problem suggests that you installed SH3 into your \Program Files folder. If so, when you installed the patch, did you right click on the exe file and select "Run as Administrator" before installing it? If not, then you will most likely have random problems down the line.

With Vista, it is best NOT to install any game that you wish to mod into \Program Files. It invokes Vista's UAC and creates headaches if you aren't familiar with how it works.
